Many servers will come with only a base installation and you will need to optimize the system for your particular needs; whereas a shared hosting account will be optimized, to a degree, for the most common needs seen with that provider. As there is a greater level of knowledge needed you many opt for a managed server where this is done for you and the fee for such is added to the monthly or yearly cost of the server.
